Ok, I understand why ibus-ui-gtk3 behaves so.
Maybe one idea is
It seems that the value of "preload-engines-inited" key is used only for
changing "preload-engine-mode" to LANG_RELATIVE. So after I restart ibus,
xkb:jp is preloaded again.
It will be better to add "re-login is needed" to the message that is shown
when users click the check box.
