Ok, so I tried setxkbmap -query before removing US layout, it said:
rules: evdev
model: pc105
layout: sk,us
variant: ,
Make sure if the 'us' layout is removed.
1. Run ibus-setup and delete all ibus engines.
2. Run 'ibus exit'.
3. Run setxkbmap and make sure the layout is sk.
% setxkbmap -layout sk
% setxkbmap -query
layout: sk
4. Run 'ibus-daemon --xim'.
Then you can delete 'us' layout in ibus.
