I want to get a new motherboard, CPU and RAM. I was wondering whether
getting an AMD64 makes better sense at the moment. Would it be more
future proof? What would you guys be buying if you had to get a new
computer at this moment.

To begin with one would ask the following:

1. What do you mean by *future proof* ?
2. What is it you plan to do with a pure 64 bit machine ?
3. As an extension of the above, would EM64T be more suitable for you ?

Your subject line and mail body are in a bit of a disjoint. However, a majority of the distributions starting from Gentoo till Fedora etc have 64 bit ports. Check out which one will be more comfortable for you.

Coming to *future proof*, I would hazard a guess as to you mean whether x86 will be deprecated. Intel says no, while AMD has been ambivalent. On a price/performance basis, AMD would make a better deal. If price is not an issue, then IPFs might be the thing for you. EM64T might be a best of both worlds, but then again it is not at all a 64 bit architecture.
