I also faced the same problem since I too used a com port for PIC
programmer, I used an extention cable on the com port and used that to
switch between my programmer and my modem. 
This is only a suggestion, I have not tried it out - USB to COM port
converter cables are nowadays available, costing around Rs.350. These
cables use an IC (PL2303) which is recognised by Linux (kernel2.6+). The
new mobos provide about 8 USB ports, some of which are on the front of
the box (I hope, for you also). So, you can use one of the USB ports for
changing to a com port.
BTW, I'm on Debian Sarge and Dataone Broadband, what do you use ?
Since you are also on 64bit AMD, have you tried UBUNTU(AMD64) ?
