This does exactly what happened to the OP in the first place, if I'm guessing right. This option is for those who wants messages to remain on their server even after they delete it from within the thunderbird mail client. But if you delete it from the server ( and if IMAP is the method of message retrieval ) then the messages will be removed from the server as well as the client during the next sync. What the OP needs is to set his message retrieval method to POP3.
