AFAIK, National  institute of Oceanography, (NIO)  Goa uses gnu/linux.
probably only  on servers. Heard  something similar about  the Central
Institute of Fisheries Technology (CIFT). May be wrong about CIFT.

Not sure if the above two organisations count as 'central'
organisations.
