I had a similar problem to what you are describing with my iMac 333MHz (160
MB RAM, VM off, 6 GB HD, OS 8.6) when we first got it. (see these articles)

The solution for me was to get an iMac Firmware Upgrade from Apple's
download site.

The problem I was experiencing was that the CPU was trying to access
information on the CD ROM even though there was no CD, hence the wait as it
attempted to get the mystery information. When I contacted my local, in
store, tech support they said to load a CD, ANY CD and see if the delay
continued to occur...it did not. This confirmed the problem and since I was
unwilling to live with the "bug" and have a CD in the system all the time I
upgraded the firmware and presto, problem solved.
I can't guarantee this will work for you or that this is even the problem
with your machine, but it is worth a try. Just put in a music CD and test it
while listening to some tunes :-). If the delay does not occur while the CD
is running I think you will have found the problem. Good Luck!

BTW...On mine the timing of the delay was very specific (I can't remember
the exact time) but it was EXACTLY the same every time. As a further test
next time it happens look at the clock and make note of the time (including
the seconds) then watch it until the system released it and the clock will
"jump" to the correct time. Again note the time including the seconds and
subtract the two. The time should be identical each and every time it
happens.
