In OS 10.2, and I assume earlier versions of OS X, you can find your 
IE bookmarks, a file called "Favorites.html", by following this path:
/Home/Library/Preferences/Explorer.

You shouldn't have to back up the entire application. Just the 
Favorites file. Keeping in mind that if you have multiple users on 
your computer, each user will have their own favorite file that will 
need backing up.

When setting up our new eMac Christmas night, I just E-mailed myself 
the IE favorites file from our old iMac. I sent it from the iMac and 
downloaded it onto the eMac.

If you're running OS 9, you probably don't have multiple users. In 
that case your IE favorites file can be found by following this path:
/OS 9 System Folder/Preferences/Explorer/. Hope this helps.
