I have upgraded - and not used archive and install - several machines so
far, and have not had a similar problem.

I am a bit puzzled what you mean by  "installed Panther over Jaguar". If you
let the installation delete your harddisk while installing, it is a pretty
good reason for OS9 to disappear, but if you mean that you just upgraded the
installation, I don't know. Or did you do some serious spring cleaning
before the installation, where you could have lost the OS9 System Folder?
