As I understand it, one of the common recommendations relating to Mac OS X is that one should create a second User Account for testing situations like the one you are describing. By switching to this auxiliary user account, and then trying to do the same thing that is causing problems on the main Account, the theory i guess is that you are able to narrow down whether the problem is within the user Account, which I think might include the plist file thing you have already examined, or within the application or application installation itself.

Of course, perhaps you already have multiple accounts set up and have already looked at this.
