Sorry about the late answer.

It is hardly a problem as such to have the Apple applications on a
different partition, and even less with non-Apple-apps.

The problem comes when there is an update for an Apple application that is
no longer in the Applications folder as the updater expects it to be there
and will most probably not update an app that is not there.

I am not really sure how much it still is a problem, but I would not move
any Apple-application out of the Applications folder. Everything else, I
don't worry about.
