sounds a little bit too long, but it might be the speed of your computer. It takes my 1 Ghz eMac about 25 seconds from the time i click the icon in my dock to the time it displays the enter your password dialog box.

repairing permissions can take a while if you have a large amount of files on your hard drive, although in your case, it does sound a bit too lengthy...
3. Same thing happened during "Update Whatis database" and again had to force-quit to stop the lack of progress process
again, what's up?
Update Whatis database updates descriptions of UNIX apps on your hard drive...which shouldnt take an hour...
4. Finally, during the "update Whatis database" process, an Error 33 came up: this was a long list with a number of repeats of the following information: Cannot find file:/usr/share/man3/DHprams_print.3ssl
what does that mean? if it is a problem, can OnyX fix it? if not, how can it be fixed?

i would suggest using DiskWarrior, then run Onyx
