We are having this problem too. I've been telling users to go into their mailboxes via 
Web Messaging to see the 'invisible' message. Haven't observed any BCC: connection 
(rarely used).

Can anyone else shed any light??   Thanks

I don't think we are talking about the same issue here.  The issue you are
talking about with Outlook getting out of synch with the server seems to
have been resolved in the last OE update (November 28th or something).  I am
talking about messages for which OE can not pull down the headers or bodies.
OE sees the messages when it gets the unread message count from the server,
thus the accurate message count, but does not like the headers and therefore
does not pull down the actual message.  One of the most common things that
causes this anomaly is when messages have a BCC: in the header.  Not sure
why.
