Sounds like you have been hit by the Warez Piratez. The directories they create hold pirated software.
There are DOS utilities, like the old Norton utilities that will remove the directories when you boot to a diskette. You can also rename the directories, reversing what they did to make them non removable. (Search google.com for "Warez Piratez" for an explanation.) Be sure you tighten up your ftp security, or the problem will come back. (Check the permissions on the Everyone group and make certain the Guest account is disabled.)
