There are things like decrementing the serial number of a zone when you restart the MS DNS server (Q304653), which needs definitly to be fixed in a production environment... If it's feasible for you, you could use other implementations of DNS running more stable, e.g. ISC BIND 8.3.3 or 9.2.1. You find several users of BIND on this list (see the list archives).
