When changing domain names I've found it easiest to verify everything is changed from the registry (all precausions for modifying registry directly apply). Most importantly make sure that the domain name under the Software \ Ipswitch \ IMail \ Domains \ <ip> key matches that of the actual domain listed under Software \ Ipswitch \ IMail \ Domains \ <domainname>.
That's where the changes were made. It looks like that works for virtual domain but there is something I'm missing since this domain was the first domain on the machine.
