The correct solution in that case is to rebuild both imapd and ipop3d, and use the binaries from the same build. If your imapd/ipop3d binaries came from a third party, it may have modifications of unknown nature and equally unknown (lack of) quality.
I cannot build anything....if I do that....i will lack support for apt-get update/upgrade from debian update system.

Unfortunately, if that is the case, then there is not much that I can do to help you.

Your software has been modified; what's more it has been modified in an inconsistant fashion. I do not know the precise nature of those modifications, and I have no good way of finding out. However, I can tell you that you would not have this problem with unmodified software.

If you are unable or unwilling to use the original, unmodified software, then your best bet for support would be to contact the distributor of the modified software (which I guess would be Debian) and ask them for support. I assume that they had a reason for their modifications and for the inconsistant behavior of ipop3d vs. imapd.

As far as stopping messages from being moved, it depends upon what file name that the messages are being moved to. The name is probably one of mbox, mail.txt, INBOX, or INBOX.MTX. Which one is it?

If an INBOX file is being written in the home directory, then something was done to make imapd use mbx format while at the same time preventing ipop3d from doing so.

Unfortunately, I don't know what that "something" may be; and I prefer not to guess. In my experience, the best way to solve problems such as yours is to remove all modifications and run the original, unmodified version.
