More seriously: What has not been mentioned yet is that flags belong to a session state, too, particularly session flags (those not listed in PERMANENTFLAGS). Ie. a message with UID XXX can have \seen flag in one session and no such a flag in another.
As it was said before, a client accessing same mailbox in two different sessions is most likely a wrong design for IMAP. I would kindly advise to reconsider it unless you have a very intimate knowledge of all the possible implications. Perhaps somebody could recommend a different design if you described the problem you are trying to solve by opening two connections.
