Well, if No$GBA has access to more system resources then the NDS can normally use, and if theres a game that pushes the NDS far over the limit to the point of FPS drops, well in theroy that could be possible :P (highly unlikely though)
But Linux is less memory demanding then Windows (in most cases I've seen with Ubuntu vs Win7).
