The latest Java updates from Apple have some very odd window-layering problems. 
 We're still trying to figure out small reproducible test cases and possible 
workarounds for all of them.
'Regular keyboard short-cuts to cycle through' windows are one thing that was 
broken with the window-layering funkiness.  Cmd-` no longer cycles through all 
windows on OS X 10.6 with the latest Java update.

The 5.3b6 minimum Map window width is large enough to contain the full toolbar. 
 If it was reduced to be only large enough to contain the poll interval, 
horizontal scrollbar, and zoom, it would be around 235 pixels wide.

I am surprised to hear that a 128-pixel wide Map window is at all useful.  How 
are you using it?  Can you see more than one device in it?
