Neither the new SPHERE or the previous 2 versions use the IOIO board. The latest one, which will use the Tango device; is scheduled to be launched this summer. The previous versions uses a Nexus S and there are 3 of them at the ISS right now.
The PhoneSat missions didn't use an IOIO board either. The PDF Ytai sent me one time was just a prototype developed by Michael Kehoe, who was an intern student visiting from Australia. It was never part of the main PhoneSat program. Therefore, I don't think any IOIO has made to the LEO or beyond. We just had an open house this past Thursday (mainly for kids) and we had one of the SPHERES at our booth.
