You can use a IOIO whenever you're using the PICkit3. Recommended sequence:

   - Upgrade the IOIO-OTG to app v5.06 using IOIODude. You don't need any
   special hardware for that, just to plug the IOIO-OTG to a PC. There are
   detailed instruction on the IOIODude page on the wiki. Make sure this works
   OK with your phone before proceeding (see below).
   - Use the IOIO-OTG you just upgraded as a programmer for the other one
   (with IOIO manager). Use this image version:

Because it gets enable in software as soon as a connection to a IOIO is
established.

Sure, enabling the button won't change the fact that your IOIO doesn't
connect, which is the real problem here.
How are you connecting it? Do you get a charging icon on the Android when
you do? Do you get the accessory dialog to pop up? Did you remember to turn
USB debugging off when you run the app?
