We have studied and have worked with coupon/retail services that use mobile (including iPhone) apps and web sites to deliver a convergent solution (e.g. Jabbertise.com, Cellfire.com, ScanLife.com, etc.) Review their messaging; they have some clues on how they explain the flows to customers.
In general, we have found that the more complex the user experience, the harder it is to acquire and retain users. Especially when trying to do anything with mobile data exchange ... we find the behavior of relatively savvy web users to be very different on mobile, even iPhone. In other contexts, I have worked on hardware products for consumers that require a PC or Mac software component to "synch" data. Let me tell you that this has been the death of many consumer products! There has to be a brain dead simple process and it had better be very very error tolerant and user-friendly. If your 95 year old grandmother cannot use it without help, it's doomed! In most cases we made sure the hardware product could do most of what it needed without ever needing to synch. And we often made the PC software useful, even if you LOST the hardware! There has to be a value proposition to both parts independently, and of course the maximum value when used together. Think iTunes --- can be used without an iPod as a music organizer; of course awesome with an ipod. The best we've done is to eliminate the need for a user to have any connection between web and mobile/iphone --- BUT create unique incentives that gently push them to experiment with the interaction of web and mobile.
