Has Apple stated that running JavaScript from remote locations is the 
reason why many PhoneGap applications have been rejected?  Have many of 
the PhoneGap apps that were rejected been "guilty" of that violation?  
Are you safe using PhoneGap (or similar technology) if your app doesn't 
do that? (and isn't just a static website wrapped in an app)

Do you have a link to anything (semi-)official stating this?
