So what you are saying is:
IF you WANT 2 pdfs, you HAVE to use "remote go to".
That's correct.

Of course not! That's the (obvious) difference between "remote"
and "local". I hope you didn't expect something else. If the
"remote" links had changed into "local" links all of a sudden,
we'd be facing a serious bug.

That's the part that is difficult to understand.

If by "bookmarks" you mean the PDF structure created using PdfOutline
objects, then the answer is yes. If you are talking about "link
annotation," then YES the annotations will be copied, but apparently
you are making the wrong assumptions about those links.

As Paulo said, you "could" change the "remote go to" links into "local
go to" links, but you shouldn't ignore advice that offers you a better
solution. If you want to have it your way, you'll have to read the PDF
Reference and you'll be on your own.
