Can you also provide a PDF which you signed using 5.2.1/1.46 for comparison?

At first glance the PDF looks ok; as you put so much into the signature, I'm
surprised the certificate chain is not included. If you used to include the
whole chain in your 5.2.1/1.46 solution, this might indeed be a reason for
the Adobe Reader missing some information.
