Removed .p2 from home dir, reinstalled eclipse and plugins and EclEmma works now. I have got an impression that I am not alone with this issue, see e.g. http://takahashikzn.root42.jp/entry/2016/12/22/211543 and it is somehow related with upgrading from the previous version.
