I was about to propose to give a try for a "clean" option - see https://help.eclipse.org/neon/index.jsp?topic=%2Forg.eclipse.platform.doc.isv%2Freference%2Fmisc%2Fruntime-options.html But too late.
Based on your error log seems that you had issues not only with EclEmma, but also for example with "org.jboss.tools". The only functional change between EclEmma versions 2.3.2 and 2.3.3 - is upgrade to ASM 5.0.3 and JaCoCo 0.7.6 ( see https://github.com/jacoco/eclemma/compare/e732d9596e6e8950ba7ed576f7d5d4ac5841bc6f...5ccedbd4a384587995c39d518b750243c82ebf0d ) which was done in the same way as in previous releases. And there are many people for whom upgrade went smoothly. And we also tested this upgrade. Anyway glad that you solved your issue.
