What's the purpose of having two JRE enviroments on your dev machine? Do
you think this will allow you to test like an end user??? Dev machines never
suit this purpose. If you uninstall the bundled JRE install by using the
add/remove control panel app and reinstall it manually (using the JRE only
download) in the same location as the JDK by appending \JRE you can
eliminate the second JRE directory. (this is based on the assumption you
haven't installed Java3D yet, if you have you need to uninstall that as well
so you can install it to the new location as well)

I think the problem stems from the fact that many Java developers don't
realize that there are TWO environments in which a Java program might
execute (JDK & JRE). (And it could be worse depending on how many IDE's
you have and how they are configured). Why should we know this? Heck,
why do we even have two? This creates an awful lot of confusion (for
developers... users have a much simpler world).
Sure we can install Java 3D twice... but this isn't intuitive. How is a
Java developer supposed to know this? From the volume of times this has
come up on this list it's obvious that a lot of developers don't realize
this (at least at first).
As Lee pointed out it would be nice for Sun to fix the default install
directory, but the real problem comes from having multiple environments
from which your software might be run. The "fix" is better
documentation (from Sun). It's little gotchas like this (that are
usually learned via trial and error) that make it difficult to "learn
Java".
