Luis,

The Java3D Fly Through application which is available in binary and
source form from the Java3D website uses Swing classes with Java3D
succesfully. The application consists of a JFrame containing a
Canvas3D and a JPanel, it uses JComboBox, JButton, JMenuBar, JDialog and 
tooltips (to name a few).

There is also documentation about this subject on www.j3d.org
