are you using the following command line option
-Xincgc

there is a bug in java 1.4
when using the -Xincgc command line option
it causes the garbage collector to run too much
and causes a very significant slow down

in 1.3.1 -Xincgc helped a lot in eliminating GC pauses

in 1.4 its broken

in 1.4.1 it is fixed

there has always been some slow down
in using -Xincgc (even with 1.4.1)
its the price you pay for smoother running

1.4 default GC (ie without -Xincgc)
seems much better than 1.3.1 (without -Xincgc)

there is a bug report on this
(i'm off line - so cant find the bug id
but its listed in the bugs fixed in 1.4.1)
the impact of this bug is very apparent
