I don't have to change any permissions when installing Netbeans...it just works. I am prompted for my password upon installation (just like any other Mac app) and that's it.
Do you have a .netbeans directory within your home (user) directory? This should be created on installation and it is necessary for capturing your specific IDE configurations.
