You might be able to solve the dependency problems by concatenating all the dependency and application scripts into one or two files at build-time. You could then have a flag somewhere that says whether you want the production or development version.
Also, it might be simpler to completely separate the client from the server and then define data exchange protocols/interfaces between them.
