All third party apps, install there upgrades and anything to do with
them in there respected folder in c:\program files.
upgrades to windows is always installed to folders in c:\windows with
a correlating file for removal. Just doing a restore to remove a
windows component can break the dll chain, and be a real bear to fix.

Thus, when you say it doesn't go into the windows folder, I'm kind of
confused. Why would it do that anyway. Are you speaking more of native
apps that come with Windows itself? Those I could see maybe having some
things in the winedows folder, or more likely the windows\system32 folder.

Probably because it was third party software? When it comes to
software that is part of the op. That won't get rolled back, because
the roll back won't know to go into the windows folder and get the
past version info like a un install does automatically.
