Hi Joseph, You seem to be contradicting yourself, recommending that both programs should be running at the same time, while at the same time saying that this can cause problems. Having more than one anti-malware program installed on the computer is not a problem, but they should be run at different times to avoid conflicts. Also, Only one anti-virus program should be resident on your machine, but an on-line anti-virus solution can be used as a separate scan.

Windows defender does not appear to run registry scans which Malwarebytes Pro will do. For best protection, I suggest one uses MSE and Malwarebytes pro both running simultaneously.
