I am talking about the same repository.
The plugin gets the content of the repository partially (for, example .git/hooks/ is empty.
Whereas, If I clone the same repository in the same box using git command, the .git/hooks is populated with content.
Same repository is being cloned differently by git plugin and git clone command.
