I am having this same issue. I upgraded from 0.7.9 -> 0.8.0 -> 0.8.1 and everything went fine except I got one error on the 0.8.0 upgrade for this file - engine/discovery/ntp_client.inc.php.rej, but I don't think that has anything to do with the graphs... I never modified any files, so I don't know why I got that error....
Anyway, after upgrading there are a bunch of gaps in my graphs. I have 197 hosts and I am trying the new poller2 with 30 threads. The load average on my server is around 32, 32, 31. It is a little high but this is a lot lower than it was when I was using the old poller. Is there something I can do to fix the gaps in the graphs? I tried Min's suggestion of changing the RRA setting to no avail. Thanks in advance for any help...
