I'm about to commit a CML2 only CML reader for Jmol... But I too get 
NullPointerExceptions caused by a bug in the parser (IMHO):

startElement(,,atomArray,[EMAIL PROTECTED])
java.lang.NullPointerException
        at org.apache.crimson.parser.Parser2.parseInternal(Parser2.java:658)
        at org.apache.crimson.parser.Parser2.parse(Parser2.java:333)
        at 
org.apache.crimson.parser.XMLReaderImpl.parse(XMLReaderImpl.java:448)
        at org.jmol.adapter.smarter.CmlReader.readModel(CmlReader.java:61)

I've got no idea what is going on here... but it sure aint in Jmol's CML 
handler...
