Ok, have a look at what i've done to jmol.xml in CDK... the src/jmol.classes
is now actually generated from src/jmol.javafiles, in order to have exactly 
those classes in the jar, that we define to be compiled... (i remember you
requesting that...)

What I still need to do is:

1. have the jmol.xml have targets for building an applet jmolcdk.jar and an
   application jmolcdk.jar... e.g. if the applet cdk.jar is build, a patch 
   should be applied that removes the check wether something is a file,
   when loading the atom type configuration, which *is* needed in the 
   application
2. move the cdk/libio/jmol/Convertor.java to Jmol's CVS, so that CDK less
    depends on jmol.jar to get compiled
3. update the new Convertor.java to match the current Jmol data classes
4. Use the new Convertor.java to read ShelX

That's all I can think of now, except for more applet testing...
