set showMeasurements only toggles the the distance/angle labels not the lines.
Case not really closed, if you read my last comments on your comments. The measurement table in Jmol.jar is broken, as deletions carried out in scripts or from the viewer are not seen in the table, which then becomes unuseable. The measurement tick boxes in the viewer popup, and the application menu are broken. As a feature request, I would like deletions of measurements when 'set MeasurementAllModels ON' is on to be propagated across all models. I'm willing to try patching your code myself, but this might be slow and painful as I'm not a java or jmol pro.
