Einar, the documentation is not very clear on this, and the coding logic 
may be questionable.

  isosurface color XXXX

only applies to isosurfaces such as MOs that have positive/negative 
phases. Since

  isosurface "filename.cube"

is not considered to be of that type, the color parameter in

  isosurface color red "filename.cube'

is ignored. Two options:

1) use the "opaque ..." format:

  isosurface "filename.cube" opaque red

2) explicitly indicate phase for the isosurface:

  isosurface phase color green "filename.cube"

I suggest (1) rather than (2), because that gives you full control over 
translucency as well:

  isosurface "filename.cube" translucent 0.3 red
