Einar, the documentation is not very clear on this, and the coding logic may be questionable.
isosurface color XXXX only applies to isosurfaces such as MOs that have positive/negative phases. Since isosurface "filename.cube" is not considered to be of that type, the color parameter in isosurface color red "filename.cube' is ignored.
