Adding them to the current script may not be sufficient. Because they won't take effect when other models are loaded. I am thinking of adding a 'startup' or 'onLoad' script to the applet that would run whenever any molecule was loaded into that instance of the applet. It seems to me that these '*3d' things would go there. chime2jmol would put them there automatically. Plus, people could put their other 'favorite' things in there ... like colors and/or sizes.
