In principle Java... but Java can wrap libraries written in C/C++.
But I could imagine having a PythonPlugin which would be written in Java in 
principle, but using Jython or so... I know a lot of biochemists work a lot 
with python...

For that matter, I could also imagine Jython in Jmol... so that Jmol could 
also be extended with python scripts for Jmol... But I have no experience 
with Jython, so not sure how to do this...
