you can not script this within Jmol, AFAIK.  it may be possible to write a 
shell script to run Jmol without display - simply as an image maker, for 
example.  not sure about that.

it can be daunting, but it really isn't all that hard to use the default 
set-up, which is pretty decent.  but I know what you mean. :-)
