This appears to be a fluke in Jmol.js or how these pages load Jmol.js. I'm not sure. I will follow up. Please try:

http://www.stolaf.edu/people/hansonr/jmol/docs/?nojmoljs

This flag tells the documentation not to use Jmol.js when opening a new window. I'll see if I can't track down why my modified Jmol.js still doesn't work with IE, and hopefully we can still use it with IE in the end. (The behavior you describe is reminiscent of Miguel's Jmol.js, so I'm fairly confident I can fix it.)

http://www.stolaf.edu/people/hansonr/jmol/docs/#.atom%20expressions
then click on "in a new window using 1blu.pdb"

I confirm that they don't work in IE 6.0 in Win98 or WinXP SP1.
In both cases, the window opens, the first line displays
".atom expressions examples/1blu.pdb"
and then the browser hangs, displaying nothing else in the otherwise blank window.
You have to kill the browser with Ctrl-Alt-Del.

In my case, usually the window doesn't even open, nothing happens.
I tried several times, and once the browser hanged (still no window), and I had to kill it.
