I believe that I have a work-around for the IE bug. Please try this:

>> http://www.stolaf.edu/people/hansonr/jmol/docs/#.atom%20expressions
>> then click on "in a new window using 1blu.pdb"

You should see a message "creating Jmol Applet", and the page should load.
All I added was an alert in _jmolApplet().

Believe it or not, this is the ONLY change in the code. Apparently IE gets out of sync or something when it is loading the pop-up menu. All I know is that on my machine, now there was but no longer is an IE crash.

This obviously impacts anyone wishing to use Jmol.js for pop-up windows.

Anyone wish to look into this?
