Miguel, I don't think it is Jmol's fault. If the file has 2D coordinates, then that is what is shown. It is the author's (webpage or molfile) responsibility. I prefer that the program shows what it is given, rather than rejecting the file. In the case of Alex's problem, it seems that when he converted from SDF to CML the 3D info was lost.
