seems clearly to be what David is talking about. On this page, the pop-up window does not even load the structure into the applet. The "change background color" UI does work however.
Both have pop-up windows. Are both malfunctioning for you, David?

By now this has been fixed such that the content of the pop-up

I've seen this before. I think it is a problem with all applets -- this
combination of OS and browser messes up in the identifying of an applet
on a pop-up window and loses the capability to deliver commands to it.
If I am wrong about that and there is a work-around, please let me know.

My own Protein Motif site uses the jmol applet in a pop-up with scripting, and
this works on Mac Safari and Firefox (and used to work on Opera).
That's good news. Then we need to track down what the differences are.
Doolittle, my
server, is cut off from the outside world as they are recabling our Dept today
and tomorrow. I'll look at the code of the sourceforge pop-up and try to get a
working version, which I'll mount on a personal web server later today,
I hope.

Incidentally, the demo controls for the background colour do work
(demo/jssample1)- perhaps they are obscuring everything for some reason.
