It's not a bug, just an undocumented feature. It's part of the design. 
Labels colored to match the background are automatically switched to a 
contrast color. If you really want to do this, just indicate a color 
ever so slightly different from the background -- [0,0,1] for black, 
[255,255,254] for white. I'll update the documentation to reflect this 
feature.

While I'm adt it, I'll add

  color labels [EMAIL PROTECTED], @g, @b}

that is, the capability to adjust colors programmatically within a Jmol 
script.
