When I try that, checking "all tm" paintes them in red, unchecking 
paints them in grey. So I think it IS working as you want. The rest 
of the protein does not change, and certainly does not dissapear.

Your browser might be using a cached copy of a previous version of 
the applet. (Not that I think your script should fail in a previous 
version, but might be so. Particularly "hide" may be the culprit, it 
wasn't implemented in old versions)
